As mentioned, the line setting gpio1 to an input with pull-up was only to verify the binary blob boot-loader was entering the [gpio1=0] stanza. It does exactly the same thing without that line.
I know about gpio0 and 1, and I have all the auto-detect stuff disabled so there are no I2C transactions happening. I'm kind-of forced into this pinout given the limitations of the design (I need all 8 I2S audio channels and a couple of I2C and SPI ports so free pins go away pretty quickly).
And the ignoring cmdline= problem I have happens when I update a gipo pin as an output either inside or outside of the [gpio] conditional section.
