Okay, I think you will find that problem has nothing to do with function keys.
When theqguake window is active, F12 hides it. When the window is hidden, F12 does nothing because Wayland does not allow it to receive input. man guake suggests a workaround of having an external shortcut to run the command guake-toggle.
In other applications, the function keys should behave normally. In fact F12 works better under Wayland because it is not being hijacked exclusively by guake.
