Compute Modules with onboard EMMC are not able to use the external SD card interface - the two features share the same pins on the SoC. This means that your work on the SD card connector is probably wasted.
The usual way to program the EMMCs is via the legacy USB interface. Have a look at our Compute Module Provisioning System (https://github.com/raspberrypi/cmprovision). Even if you don't end up using it, the documentation should help you understand how you go about the programming.
