How does the Flash write fail in relation to DVDD (which is not used by the Flash chip)?
As you described, here and in the past, it is more likely that the SDK function are messing with QMI settings (putting them on default before returning). As far as I know, one problem was fixed with Flash settings, but not with PSRAM, yet.
Another issue related to overclocking is heat dissipation through PCB, in your case it's not easy to do with only 2 layers, you have 2 bottlenecks there on ground plane.
