The HAT sits over the RTC battery and HDMI connectors, not over J6.
The clearance over the RTC battery and HDMI connectors is pretty much the same as if it were on a Pi3 and needed to avoid the display and HDMI connectors. Generally putting tall components on the underside should be avoided.
I thought that mechanical side was covered in the HAT spec, but I can't see the height specification mentioned on a quick read.
