The pull-ups are SMD resistors on the module PCB. I'd rather see how this module was connected first.
They are 10k resistors. Nowhere near enough current.
They are perfectly adequate for this application. If they weren't present then internal pull-ups would also be sufficient.
How many different EC11 brands have you used ?

Having dealt with EC11 encoders for the past 30 years with hundreds of thousands used, I can assure you that with some of the cheaper brands you need at least 1mA pull up current for them to work properly. On our designs we use a 3.3k pullup but also put a 1k in parallel with two solder pads that can be bridged if an encoder does give problems.
