May I ask why did you put the pull-up R2 (10k) to QSPI_SS1?
I think that just removing it should solve the problem, no need to pull down, RP2350 will use it's own (weak) pull-down in the boot process.
OTB boot can skip that check but it's not so trivial, especially when considering the possibility of using RISC-V core at boot, or any other unforeseen issues.
